A skylight in a humid room such as a bathroom can drip moisture it appears to be a leak but it isn t.
Skylight leaking after new roof.
Skylight leaks in heavy rain are a common source for roof leaks.
During installation each skylight essentially creates a big hole in an otherwise uniform roof surface.
Since the leak is in the interior there is chance that the skylight itself is leaking between the glass and the frame or the frame and the roof.
Another possibility is that the other parts of your home are actually leaking and you are just mistaking it as a roof leak.
New roof put over the old roof and the the gap between the new roof and the skylight is now much less would that cause a leak the 3 leaking skylights are operable and the one non leaking skylight is in operable.
No matter how skilled your contractor may be ruffling with that old skylight can cause problems.
Then lift the roof shingles away from the edges of the skylight so you can access the flashing.
In between the glass and the frame this happens from a worn or weathered seal in the skylight itself.
Seal flashing around a leaking skylight start by clearing any water or debris that has collected between the roofing and flashing.
It could also be caused by an unrelated roof leak above the skylight that is finding its way out through the ceiling opening around the skylight.
Sealants may just have to be added to stop the leaking.

At 11 years old the flashing should still be in perfect shape so you might not even have to replace the flashing.
Your contractor is correct in saying that it is possible for a skylight which has never leaked to start leaking in the future after being disturbed during the roofing process but this is unlikely in your case.
If you have a roof leak that appears to be at the skylight the first thing to do is rule out condensation as the source.
No matter how well your skylights were installed it is still possible for them to leak during heavy rains.
Usually the leak is due to faulty flashing.
Especially as your home ages a bit.
When the warm moist room air reaches the cold glazing of the skylight it condenses and drips down.
Use a putty knife to add a layer of roofing cement in the gap between the edge of the flashing and the roofing.
Using old skylights with a new roof can cause leaks say your skylight has performed perfectly in the years leading up to your roof replacement.
In between the frame and the roof this is a roof problem.
Installation issues are usually the culprit for leaking roofs that are relatively new.
There are several possibilities as to why your skylight is leaking.
The leak might not be a leak at all but the result of condensation forming on the inside of the glass during cold weather.
