Skylight leaks in heavy rain are a common source for roof leaks. During installation each skylight essentially creates a big hole in an otherwise uniform roof surface. Since the leak is in the interior there is chance that the skylight itself is leaking between the glass and the frame or the frame and the roof. Another possibility is that the other parts of your home are actually leaking and you are just mistaking it as a roof leak.
